DVRMSToolbox and Show Analyzer do not work well together

Hello please help, I have a show that is HDTV and a couple hours long. If I run it inside of Show Analyzer's schoolhouse all is well, it sees all the commercials. I have just had time to work on my MCE machine, and found that I have this same issue, Has anyone solved this, or do I just have to run all comskip processes before I can run the DVRMS Toolbox after the fact, kinda defeats the purpose! LOL

waiting to process

I installed DVRMSToolbox last night. I used the GUI and processes 14 files removing commercials and outputing to mpeg. All but two removed the commercials fine. Although commercials at the very beginnning were still there. I realize that it doesn't know if the very beginnning is a commercial or not...
